   watching this very late since you guys had posted it, but it was confirmed that ellie killed riley. in the game it was stated that they both ended up waiting it out together however riley turned while ellie did not so she had to kill her. this also related to an earlier line where ellie had mentioned that when she had killed someone it wasn't her first kill.
