Ellie's age and the fact that she was 'an orphan in a FEDRA facility' makes me think that the whole cohort of kids were some sort of cultivated group used for human experimentation specifically for trying to find the cure. Firefly involvement also leads me to speculate that a FEDRA monopoly on the cure would lead to even more control over the populace that could never be undone if it were under the thumb of the dictatorship. CONSPIRACIES!
I think the craziest thing is how so many people believe Elliot Paige was the model for Ellie(Which I honestly can't blame them for since it is pretty confusing). Though, Ashley Johnson was both the voice actor and inspiring model for Ellie.
